چکیده

70 words) Characterization of tissue-infiltrating T cell repertoire is critical to understanding tumorimmune interactions and autoimmune disease etiology. We present TRUST, an open source algorithm for calling the TCR transcript hypervariable CDR3 regions using unselected RNAseq data profiled from solid tissues. TRUST achieved high sensitivity in CDR3 calling even for samples with low sequencing depth and has demonstrated utilities in its application to large tumor cohorts. peer-reviewed) is the author/funder. Whole transcriptome analysis for T cell receptor-affinity and IRF4-regulated clonal expansion of T cells

Clonal population expansion of T cells during an immune response is dependent on the affinity of the T cell receptor (TCR) for its antigen [1]. However, there is little understanding of how this process is controlled transcriptionally. We found that the transcription factor IRF4 was induced in a manner dependent on TCR-affinity and was critical for the clonal expansion and maintenance of effect...

REMC Standards and Guidelines for RNA-sequencing DRAFT v3.0

Next-generation sequence based transcriptome methodologies (broadly referred to as RNA-seq) were initially developed in 2007 for massively parallel short read sequencing platforms. RNA-seq involves purification of RNA, followed by either selection of poly-A(+) RNA or depletion of ribosomal RNA. RNA is then converted into cDNA by one of two methods; 1) random priming, followed by cDNA fragmentat...

Ultrasensitive Detection of Bacteria by Targeting Abundant Transcripts

Molecular detection assays are increasingly becoming routine diagnostic techniques for bacterial infection; however, their sensitivities are restricted by the low concentrations of bacteria in clinical samples. Here, we report a new paradigm for ultrasensitive detection of bacteria. The principle of this approach is that by choosing highly transcribed genes as signature sequences and detecting ...

Defining the clonality of peripheral T cell lymphomas using RNA-seq

Motivation In T-cell lymphoma, malignant T cells arising from a founding clone share an identical T cell receptor (TCR) and can be identified by the over-representation of this TCR relative to TCRs from the patient's repertoire of normal T cells. Here, we demonstrate that TCR information extracted from RNA-seq data can provide a higher resolution view of peripheral T cell lymphomas (PTCLs) than...
